Phelippes managed to decipher the code in less then a day, but this wasn't enough. They needed one more crucial piece of evidence which was a letter back from Mary, approving the plot.

Mary sent a letter back approving the murder Known as the "Gallows letter"
Walsingham moved quickly. Babington was arrested and tortured until he confessed everything, later he was executed gruesomely.
A few days after Babington's death (that Mary had no idea about) Mary was allowed to go riding, she saw a group of horsemen. She thought were her rescuers but they were Walsingham's agents, coming to arrest her.
What's going on here?!
We've come to arrest you madam
Later, Mary went to court and was found guilty and then then she got executed. She was beheaded.
