They can be remains of organisms such as bones, shells, teeth and feces

Fossils may be classified as impression or imprints and compression. Impression are shallow external molds left by animal or plant tissues with little or no organic. 
Compression is the other side with more organic material.
The next evidence is Comparative Anatomy. It provides evidence of evolution by comparing anatomical structures of different species.

There are two major concepts of comparative anatomy. The Homologous and Analogous.  Structures from different species which have similar internal framework, position and embryonic development are considered to be homologous - just like the example you gave.
The presence of homologous structure is also a strong indicator that the organisms evolved from a common ancestors. However, these features or structures completely serve different functions.
Analogous structures, on the other hand, are structures of unrelated species that may evolve to look alike because the structure is adapted to similar function.  For example, a bird and a butterfly can both fly, but they do not have similar structures.
Both have the same functions but different in origin.
