In both the movie and book, Charlie went to a special class with people who had similar disabilities as him. Ms. Kinnian was also the teacher for his class in the movie and the book.
In the movie and the book, Charlie races Algernon through a little maze. The maze is used to observe Charlie´s improvement after the surgery. However in the movie, they show how Charlie races Algernon, which is with a little metal bar with some sort of magnet attached to it.

In the book Charlie thinks he likes Miss Kinnian. But in the movie, Charlie likes Miss Kinnian and at first Miss Kinnian doesn't like him back; but later on she does.

In the movie and the book, Charlie gets mad at Dr. Strauss for not telling him that the surgery might not work long term, and so he makes a big deal out of it in front of the crowd. In the movie however, Charlie gets so mad that he releases all the mice and there is a ton of chaos.
In the book, Charlie works in a factory, but in the movie, he works in a bakery. But in both the movie and the book, he has people that bully him at work.
In the end of the story in the book, Charlie leaves town so everyone he cares about won´t feel sorry for him. But in the end in the movie, he returns to Miss Kinnian´s class.
