- Benton Covertly Funding Pharcom
- Teresea Lipan's investigation in Utah 1996
- ATF Agent Fatally Wounded
- Retired Army major Edward Benton worked for two agencies, one is Pharcom and another is D.I.A. Benton embezzled money from pharcom to fund Nadir to grow more narcotic ingrediates to control the world population using the Syphon Filter virus. More pharcom pills have been sold to numerous stores in Panama, Pakistan, Afghanistan, France, Russia, Arizona, Iowa, and Utah.
- Logan Confronts Vincent Milliard
- Teresa, and Gabe go onto an investigation to Utah to track down laundered money. Orders given my ATF director Benny Ivan Filliard. Agent Kelley and Dusty Oakton tag along with the mission. Black Baton (SF1) ambushed the ATF upon entry and cut off all routes in the Farm areas. The money is gone but not the intel in a VHS tape.
- Logan ex-filtrates the facility
- While the objective is optional, Teresa orders ATF agents to order a medivac on a wounded agent. If the ATF manage to rescue the agent before the mission is over, player not only gets achievement/trophy but will appear in the next mission ready to complete objectives.
- Logan Meets SF2 Army G.I's
- Before Milliard's guards took ninja Logan to away, Vincent explains to Logan that he is the current owner of Pharcom and is only responsible for funding the Spook Commandos, their supplies. Logan is suddenly knocked out and taken to a facility that accidently revealed their agency secrets, underneath a park.
- Logan exfiltrates the training facility in Santa Fe in 1997. In a orange lit room, Logan found intel on Vincent which revealed he will conquer and gas all of Las Crusas New Mexico by tomorrow morning. Logan takes an armored truck and attempts to intercept and assassinate Milliard before gas bombs leak but stops at a dock. Logan kills Millard by the end of this mission.
- Logan is picked up by US Army from SF2, including Jason Chance on boat and tails a group of Spook Commandos at a dock. He spots Derek Faulkan re-supplying spooks but takes off in a UH-60 Black Hawk to meet with Dillion Morgan in Denver Colorado. Logan takes everyone out and signals Markinson for extraction.
